The excess toner can just be discarded, and it will not be hazardous to the environment. Toner is simply a dyed carbon powder. I would recommend rinsing it down the drain or disposing it into a plastic bag to prevent a big mess. Toner is very difficult to clean up if you spill it, so clean carefully.

I presume from your question you have a message that has popped up 'Replace the Waste Toner bottle'. This is a consumable item and will need to be replaced every 30000 pages. Emptying the old one is not recomeded as the toner is very fine, very messy, very hard to get spills out of clothing and so you will need to purchase a replacement (instalation instructions provided)

First of all, you should not try to manually override these components.
When you do this it may cause other problems, minor or major in a mechanical or electrical means.
Some of these machines have internal counters in the main boards.
They may work with the sensing of low level ink but also count the amounts of copies printed.
There are some of the machines that use a "Weighted" type sensor. Others use a photo eye sensor. If it is a weighted type, usually a brass looking type, extra precautions need to be taken. If they are even touched by someone's hand, they can create a static discharge to the sensor and burn it out very quickly.
The best things to do, is just run the machine the way it was designed to work.
