First - Check the connections on the speaker itself - when speakers don't work. it's usually the wires from the power amp section to the speaker. If those are OK, try replacing or bypassing the headphone jack - you may have a short in the output jack.

Check all connections and fuses. Also make sure your speaker can handle the wattage being put toward the speakers and the OHM load. Try a different amp to see if the same problem happens. Sub sinking in when power put to it means you may have crossed the connections Positive and negative to the speaker. Triple check that your connections are correct and your using the correct wire for the job.
First off....never connect a speaker when the amp is on or vice versa. Second, I would get a tone generator and test that the speakers have not been ruined and check the amp to make sure you did not blow that. Most amps have a protective circuit to prevent damage from over heating or hooking up wrong. Also make sure that you have enough output wattage for the way you have them wired..
Bypass the amp with a small speaker or tweeter to make sure your rca input is working. Is the amp light on. Got good power, ground, and remote? Have you tried a different set of speakers on your amp?
Check all of your power connections, your speaker connections and battery connections. if all are good and clean (no shorts/wires touching) then try unhooking your speakers and see if the lights come back, if that helps then you have problems with your speakers, if not then amp is bad. you need to make sure youre getting a signal from the source, RCA's I suppose. Check for loose connections or broken wires. make sure to have 12v+ on power and remote inputs at amp...proper ground too. Lastly, check your ohm loads at speakers, maybe one is about dead. make sure crossover settings are correct.

1:Try checking your ground connections, if they are good, then try
regrounding the head unit to some bare metal in the dashboard, you could have a
problem with the factory ground.
2:try looking at your speaker connections, sounds you have a wire
grounding,try disconnecting all speakers and see if it does it. If
not, try connecting one at a time, see if you can single out the
speaker thats causing the problem
and also check to make sure the speaker terminals are not touching any metal, which is unlikely, because they are factory speakers.
in order to make those speakers sound good (if they can sound good at all) you need to use equalizer box witch came with them.
If your receiver does not have tape monitor loop or preamp to amp jumpers you can not use those speakers.
To be honest you do not loose much...
none of this stuff is any good (sorry for bad news), but if you like those speakers (I know they have big fans, even if in HI-FI world, they not consider as good) you have to change you receiver.

What you need to do is first ground your amplifier securely then make sure all connections are fastened. don't remove the speaker connection and listen for sound. If there is no sound power down the unit, and send it to a repair shop because it sound like you may have damaged some components in the unit. But in order to come to this point you have to make sure you ground the unit properly and then make sure all of your connections are secure.
