I just bought this car it had a clarion cd/dvd player with screens in the head rests no sound would work I unhooked everything and installed aftermarket head unit I found the amp wiring missing how do I bypass the amp and just hook up the speakers
No idea. Recommend contacting a local car audio professional or Clarion customer support directly here:

Was it working before?
I would hate to have you crack it open when maybe the ground wires arent hooked up right. Unless you have a scope go online and get the manual on wiring it to ensure you did it right.

Sounds like you are missing one of the leads. You will probably need a new harness OR try any local stores to see if you can find the same length pin that snaps in to place on the molex plug

well, if you go to crutchfield.com you can find everything you need for way cheaper than a 100bucks. i own the same jeep and have installed everything without bypassing my amp..it sounds great. just check that site out and give them a call. they will hook you up

Remove all the speaker wires.
Power the radio back on and verify it is not the radio at fault.
If it powers up, check the speakers with a Digital Multimeter set to OHMS 20x.
Each speaker should have a resistance of 4 ohms. (or 8 in some cases)
Any variance (+/- .5ohms) means the voicecoil is blown, and replace that speaker.
