From idle to fast, black smoke and ruff running but it smooth out and stops smoking.
SOURCE: no power/rough idle/black smoke
either the choke is closed or the float is stuck open..if the float is stuck open, normally it will leak gas
SOURCE: Engine seems to flood out when increasing speed and dies
If it starts lightly smoking black smoke at high RPM it is flooding or getting too much fuel. The float is leaking you may have not set the float height correctly when you put that carb back together. Or the needle and set could be bad.

Looks like you've got a good idea on what makes diesels smoke, so I'm sure you know that black smoke is almost always from too much fuel for the air that's going in. So it can be too much fuel or too little air. If your filters are good, the next things to check are the fuel pressure and the injectors.
I know diesels, but I don't have any specific experience with lawn mowers (kubota?). Since it stalls eventually, it sounds like it's not a single cylinder (although not for sure) so I'd check injector pump first.

too much oil...drain it (all of it !!) and refill with "no more than" 2 qts...keep checking it as you fill...now...since it has been smoking, it will for a while until the oil residue in the muffler is burned out...also, replace the plugs...cleaning is no guarantee that they won't foul out...

You have a blown head gasket. The gasket is leaking the fuel into the oil. You will have to replace the head gasket.
