I just came home to find this same problem. Four blinking lights on the wireless controller and the inability to sync the controller with my 360. On a whim I took out my controller's battery and then reinserted it after a few seconds. Voila! Problem solved. Controller works normally again!
I dont know if you have been able to figure out what the proble was with your 360, but the exact SAME thing happened to me. The 360 seems to be working fine, game loads, and both the consoles and the controllers rings lit up green, but then the controllers ring just keeps flashing and the console won't recognize it. I 've tried other controllers and nothing worked and obviously I tried to synch it with the console time and time again. PLEASE HELP!!!
You must sync the 360 with your controller. Turn on your 360 and your controller. Push the little black button on the front of your console, then hold the little tiny button on the top of your controller for a few seconds. This should sync them.
