There are only two cables, foot pedal and line power... yes? So you plugged in a cable from a different machine?

Can you identify (remember) which connection to the 9960 you plugged wrong cable into?

if turning the machine off and on does not clear it, taking the machine to be serviced would be a good idea, could be something wrong with the computer or have a short in it

I need more information....
You have to make sure that you are threading the machine correctly--both the upper thread AND the bobbin. If threads aren't connecting you have not threaded it the right way. Make sure you haven't accidentally pulled the thread out of the needle eye.

Does it have a reset button?

Do you have the memory card type that pushes in on the front? If so,sometimes you have to turn off the machine and take out the card and reinsert.Silly I know but it gets dislodged enough that the computer can't read it. Hope this helps.

When the embroidery unit is not connected to the machine and you power up the machine it comes up in sewing mode? Holding the embroidery unit in your hand can you move the embroidery arm back and forth and the frame carrier back and forth? Is it very very easy to move or is there resistance? If its easy, probably a belt break. If it is very very hard, take it to a dealer at least for a learned opinion.

PLUG IT IN BETTER. Your plug is loose at the machine or the wall.

A client of mine had this same problem. The driver seemed to be installed correctly in device manager (start, run, type "devmgmt.msc") press enter. I tried many things to get it to work. Then I downloaded the Windows Vista setup files on the brother site. That fixed the problem. I will post full step by step instructions @ http://rivertownnetworking.com
