This means that your speakers have surround sound capability. The black one is for the REAR L-R sound, the orange one is for the CENTER sound, and the green is for the standard stereo FRONT L-R sound.
Your computer only has a green slot, so it means it does not support surround by default. You should simply insert the green speaker jack into the green slot on your laptop, and you should be good to go. The orange and black ones aren't necessary at all, so it's fine to ignore them for now.

It will not be the length of the wires, as the signal travels at close to the speed of light!
If the connections to the speakers are bare wires the cause is probably that you have wired the speakers with opposing polarity. Check the wiring and ensure that positive (red) is wired to positive on the speakers.

It seem your amplifier doesn't work, nothing to do with your computer, you can check with any other source lik eMP3 player, etc. If you take apart the box, there are some SJ4558 dual opamp. In my panel three of them were not working. Check if they are working or not. TDA 8947J is the power amp ic, download the datasheet.
You can also check the input PINs there are article about it.
After I replaced the 3 bad opamp, worked fine like new.
