After 5 mins my xbox 360 turns off giving 2 red lights on left. I have checked the back of unit and it seems that the right fan is not working. How can this fan be turned on as it's malfunction is causing overheating.

If your box never has been open you could send to MS for repair but since it is not the 3red rings error. They will charge you I think. You'll have to call and tell them your problem.
If you want to fix the problem yourself you are going to have to open the box. Once you have it open you got to check the fan. Look and see if any wires came lose,disconnected or burnt up. If they seem ok check the clip attached to the motherboard. Just follow the wires on the fans. Pull the clip out push it back in. This is to make sure clip is in tight.

The fan is NOT connected to the CPU it is connected to the motherboard! The CPU and the GPU are the 2 Chips on your motherboard that have the heat sinks attached to them. The unit is over heating , if the fan quickly goes
to full speed you have an air gap in the C.P.U. heat sink
The fix is to re-seat the heat sink to the chip . This is done
by applying even pressure on the heat-sink and turning it on
to see if you have good contact. and repeat till the fan speed
drops .

First Take it to a shop that is able to re-flow the G.P.U.
with out damaging the P.C. board. And then securely
clamp the heat sink down . Im not sure if Microsoft does this.
Second Take the unit apart , remove the G.P.U.s Xclamp
replace with nylon washers and 4 8-32-3/8 long screws lightly and evenly torque all 4 screws. Place half the
fan over the large heat sink and turn the unit on.
affter 5 min the fan should be at full speed and in
anouther 3-5 min you should get two reds . Unplug
and reassemble . The unit should be working.

Your xbox 360 console is overheating. Make sure all your vents are clean and unobstructed. Allow to cool for a few hours. If problem persistes you'll need to contact microsoft. May be an issue with the cooling fan

i had this problem before because my xbox 360 was old, but this fix is only if ur out of warranty because it involves you openning up your xbox 360. It also isnt the case if your xbox 360 isnt very old, it probably means ur fans are finished. Well, back to the solution you take apart your xbox 360, just do a google search on how to dissasemble your xbox 360 if you already dont know how to do so. Just take off all the covers until you see this
then just get and air compressor or something to blow all of the dust out. i did it for mine and it never happened ever again. Enjoy.
Don't use a intercooler they will bugger your Xbox 360 for sure. From what you said you have your console where it can get plenty of air, this is important as the RROD is caused by overheating.
As for your problem, try unplugging the unit and removing the HDD, put the HDD back on and plug it all back in again.
If this fails, since the unit is only 5 months old call Microsoft, their phone numbers are on the xbox.com web site, they will pay for the product to be returned, and when you get it back it will be as good as new.
The two red flashing lights on the left side of the circle indicate the thermal limit has been reached. (over-heating) Check to see if the fan on the back of the unit is blowing air. There are external fans that can be added to keep the GPU. (Graphics Processing Unit) and CPU (Central Processing Unit) temp down. Keeping the temp down can prevent the dreaded RRD. Since you've been inside it's possible that a heatsink or some other part of the cooling system is not working properly or is loose. Check all these!
