Unfortunately, the guitar that comes with the Guitar Hero does not work with Rock Band or Rock Band 2. Rock Band, as you mentioned, recognizes the Wiimote as the controller for the microphone.
Unfortunately, you will have to get a guitar that is specifically designed for Rock Band.

To play any instrument, you navigate the menus with that instrument, not necessarily the Wiimote. You describe a Guitar Hero controller with the cut-out for the Wiimote.
Rock Band and Guitar Hero instruments are NOT compatible on the Wii.
They are compatible on the 360, the PS3, and the RB drums for PS2.
Activision went their own way with the Wii and made life difficult for
all of the aspiring musicians on the Wii. Sorry.

I recently bought the game, I connected my controller to the Guitar, but the menu controls were for the remote, not the Guitar. I tried to play now and it required me to connect the mic. I know the remote is connected to the guitar because it works for my other rockbands.
I have same problem.. I have multiple guitars for Rockband and guitar hero, and even the live one.. so did anyone solve this or is it just this issue with this one game only on wii?
