Above solution is a catch-all that does not address the issue. Windows 7 Aero apparently interferes with the graphics of the game. Download the fix which has been made by the fine people at http://cossacksworld.ucoz.co.uk/.
I recommend that you go to SONY's website and consult them, but I would think if it can be an at home fix it would be to reload and install an update, or to "flash" the "firmware". Using those terms with tech support might move you a little further along.
Check your antivirus software. This seems to be the problem of something running in the background when you are playing the game. If it would have been the Graphics card, the game would not have worked, or would have given errors.
Try to disable your antivirus or any other program that may be running in the background. Then check once again.
This may be an indication of the graphics processor overheating. When the card overheats it tends to leave artifacts like black dots. Newer games typically put harder stresses on consoles than older titles. This would also explain why the dots aren't showing up in menus, menus don't require as much juice as game play.
I would blow out the system with some canned air and try playing the system in a cool, well ventilated area to see if that helps. Sometimes this can be a permanent issue with the graphics processor and you would need to send it in to Microsoft.
