A few days ago my car started vibrating heavily while accelerating and slowing stopping as I come to a stop but starts again once I take off. The vibration feels though its something under the car but I cant find the problem.

take a look at the EGR valve it could be either vacum controlled or electronic either way what seems to be the problem is that the valve is stuck in the open position until the engine warms up you can gently tap the egr valve with a small hammer or a screw driver and you can see that it runs smooth, now if the egr valve is vacum controlled replace the valve. if it is electronoc controlled replace the valve and the module for the egr valve.

Have you checked the fuel filter. Fuel pump will pressure up, but fuel filter could be clogged and not work without the pressure of the fuel pump.

first cylinder 4 is the last on the passenger side . first pull the coil out and check if there is water where the plug is. if there is take the water out and dry up the coil. if you find water you got a crack manifold or a bad intake manifold gasket. if there is no water replace the coil. good luck

Check the fuel pump reset switch again, if it is popped back out then replace that little switch in the trunk, any ford one will do. it works off a magnet and a bearing to close the circuit for the fuel pump. easy fix.

Ive also checked with a scanner and Im reading 3 different codes : P0401, P0303, AND P0308. I also have an exhaust leak somewhere because I can smell exhaust fumes.
