Check all the fuses. You more than likely blew some main fuses. I think there are a couple near the positive battery cable end.

make sure battery cables are secure on or into the battery and not loose. If cables are loose it will cause your alternater to fail therfore not fully keeping battery charged. If battery cables are not loose replace battery.

Probably a resetting circuit breaker in the system. Some are reset when they cool off, others when keyed off. Must be something drawing too much current, or circuit breaker getting weak. Usual causes of drawing too much current in your case would be power window motors. With that said, there are some things you can try to lessen the load on the circuit such as spraying silicone down sides where felt is for easier window movement. Those areas get dried out and tend to grip glass as it's going up & down causing extra load on motor. I've also had to resort to removing door panels & spraying grease on tracks & guides inside door, to help. try silicone down sides first and see if it helps. Also make note if one window seems to cause it more than another, that gives you a good one to start on.

you may have to disconnect the battery for a minute or so ,this will reset the alarm. check your remote it does have a battery in it. otherwise you have to look for a fuse somewhere under the dash close to the fuse box.each one is diff. depending if it original toyota or aftermarket alarm.
