Sounds like your O/S was damaged when the old MB failed. I'd boot the computer with yoru system disk and run a scandisk or, in the case of Win Vista or 7, choose the option to repair Windows.
It appears the MSI cannot boot up from the hard disk. Check the cables on the hard disk and the IDE connector and cable. There is a possibility the hard disk has failed. Go to the BIOS, there may be a hard disk diagnostic, if so run it to check out the hard disk.
