When i remove the top cover it runs great any ideas
You either have too much air pressure or you don't have enough pressure.do you know what your pressure is set at.
Supposed to be at 6.9 but won't go above 6.7 on the electronic gauge on the system
have you taken the air pump apart?. is there any wear on the housings front or back. if there is, you need to clean them up and make them flat again. pump rotor shouldn't have any wear either. change if it does. reinstall pump covers and recheck air pressure, new filters also.

I found that turning the pressure knob that controls the air flow of the fuel pump has different effects on it
