Thats a toughie because that system is well..a system. They build those so that each component runs through that main circuit board there and then thru the outs on the sub--I would look for a used player that you can hook it up to or pass on it.
You did not mention the model of Bose subwoofer or Yamaha amplifier.However,depending on the speaker output,most amplifier works seamless with every non-powered Bose subwoofer.

Is the sub you are using a powered sub? if not, that's the problem. the sub output is a line level signal. Here's a link to the manual-see if that helps you.
Hi,sorry but you can not connect it directly like other sub-woofers.. Bose 2683 Powered Subwoofer is part of Bose Lifestyle 5 system, Please note that
you will need the 5-pin DIN cable that connects the subwoofer to the
base or "Music Center". and the 4 pronged connections for its own stereo speaker output not input from another stereo.. Sorry....but if you can arrange some handy man nearby ,he may get into the DIN cable to locate the subwoofer signal 2x input leads than you can use that leads for connecting into single sub woofer out let of your system...otherwise try to sell BOSE which can easily buy brand new up to date powered sub.. . You will need an amplifier or 2 channel receiver. Hook the sub out rca jack to the rca inputs on this new amp or receiver and hook the speaker terminals on sub to speaker terminals on same amp or receiver. Your Yamaha receiver doesn't have any power for a passive sub.Just pick up any old fairly high powered receiver for fifty dollars and you're good to go.I use old dolby pro logic receivers as they are a dime a dozen today.
