Check
engine light comes on and off, these are indication that there is some
error code stored in your vehicles ECM. The engine module computer
needs to be scanned. These will give the code and as per the error code the
further problem can be detected and confirmed. The engine light
indicator blinks or remains steady on dash when engine computer
noticed any problem with any engine electrically operated components.

what are you scanning this vehicle with exactly , wondering if your scanner is capable of seeing body or transmission codes , some generic scanners & code readers are capable of scanning for power train codes but not body and other systems , yet allows clearing all type codes , which could explain why your not seeing the problem , some codes are soft codes that won't store in memory , if you only have a code reader , you might try asking a parts house , autozone to scan it for you , see what they come up with .
