If the file system is corrupted, you have put files into the wrong folders. To fix it, simply copy over all of your files from the mp3 player to your computer, format the mp3 player, then synch the files back onto it.
I don't know exactly which model of the Thomson Lyra you have, but you can visit the Support page on their website, find your particular player model, and download software updates that might help solve this problem.
