There can be so many things you changed. The Nikon camera, can be set to TTL, DTL and several manual settings for the optional speed light. Then you can switch the flash off, so It would be very difficult to see what went on in your camera. Try making a picture with the camera in full automatic. (green camera logo on the main dial) If that works, go into the menu and check the settings. (use the manual.)
The best way to download pictures from your camera to your computer involves removing the memory card from the camera and plugging it into a card reader (either built-in to the computer or connected via USB or FireWire). This is likely to be faster than connecting the camera to the computer, and won't run down your camera's batteries.
Once the card is plugged in, it will appear to your computer as a removable drive. You can use the operating system's drag&drop facility to copy pictures from the card to the computer's hard drive, the same way you copy any other files. Or you can use any photo cataloging program, such as Picasa ( http://picasa.google.com ).
Yesterday, did you use the computer to delete the older pictures? Don't ever do that. For now, you can use a card reader to download your pictures to your computer. After they are safely downloaded, format the card in the camera and don't let it get that full again.
Skip the use of your software for downloading the camera files. Buy and use a card reader. You can download files from the card reader, and use an editor to fix your pictures the way you want. Save a bunch of time and effort!
Sounds like you're switching the same card between cameras. Rule #1...one card per camera. Format the card in the camera it is to be used in. There is no Rule #2.
