Did you remember to recalibrate the scanner after cleaning? If not, that alone might resolve this for you... To be blunt, this type of problem can be difficult to diagnose; my next suggestion would be to install the newest version of the drivers for your operating system; be sure to reboot the system once the drivers are installed.
