I assume, this uses a shared pump. You have actuator valves. Either one valve is set in the wrong position (toggle switch) or there are some programming errors. I'd have to dig through some paper work to find the RS programming manual.

There is more than one way to diagnose this issue but here is one way. Turn the power to the system off and open the panel. Unplug the 3 pin connector to one of the valves. If you have a separate 24 VAC power supply you can test the valve operators independently from the rest of the system by connecting one of the two power supply wires to the center pin of the connector and then other to one of the other pins. You should be able to flip the switch on the side and the valve should move normally. When you connect the 24VAC wires to the center pin and the other pin the small switch should control the valve inversely. The other valve operator can be tested similarly. Return the plugs to the original positions, close the panel and turn the power back on. If both valves tested correctly with the power supply then the problem is in the control system. The Jandy technical support line may be able to help you at that point. I hope this helps.
