I just bought a replacement for my BA745 subwoofer, because I thought that I blew it out about a year ago. However now that I have plugged in the new one the subwoofer still doesn't work, the bass is non existent. Could it be the controller speaker? Is there a way to test that? it lights up and sound can be adjusted from it but it does not adjust the subwoofer. So do I have a subwoofer problem or some other problem?

It sounds more like the power supply is at fault (a filter capacitor dried up), but it'll take an oscilloscope to verify that - take it to a TV repair shop (if you can find one) or find a ham radio operator who still has test equipment. (If it happens even from an iPod, it'll be easy to troubleshoot, since the person doing it can use any audio source to cause the problem.)

Yes you must have the correct drivers installed. If you formatted your drive, you will most probably have to download all motherboard drivers also

Partial Solution anyway - I just got a Mac Pro (2.66 Nehalem )and couldn't find the manual from my old Gateway 700XL. This is what I did: Plug the green wire into the analog output, and the pink wire (if you really need an external mic, but you shouldn't since our new computers both have a built-in mic) into the analog input. Just ignore the black wire. You won't have the 2 surround speakers, but I'm still looking for a fix for that. I got tired of the crappy speakers in my new Apple Cinema display (the ONLY crappy thing about my new system). As you know, the sound from the BA7800 is great, even with just the two front speakers and sub-woofer. I'll keep you posted if/when I figure out how to set up the surround speakers! Likewise, if you hear something, please post here and I'll keep checking back.

I just took my sub apart and found that the surround on the driver speaker inside the sub was totally crumbled and lying in pieces throughout the sub box.
I'm looking around now for specs on the sub speaker so I can find a replacement.
