Current set up: Epson Projector with HDMI "OUT" plugged in XBOX plugged into HDMI (DTV/CBL) slot Bluray plugged into HDMI (DVD) slot Optical cables plugged into CD3 and DTV/CBL slots and into corresponding devices, Bluray and XBOX, respectively. I have verified each will work separately thru assigning the inputs, but whenever one is "working" the other will no longer provide surround sound and vice versa.
This is normal. You cannot run 2 optical inputs at the same time. You can only use one or the other. For example . . if you are playing your xbox, you would use that corrosponding optical. When you are done and whant to watch your blue ray, you would have to change inputs to that corresponding optical.

I have the same problem with my Sharp Lcd and Onkyo 804. I believe one problem is that the TV can not accept dolby digital or dts digital audio signals through HDMI. It will play sound if it receives a PCM signal through HDMI. You can try switching the type of signal on the cable box settings and on the dvd player. I switched to PCM and got sound through the TV and the receiver. The problem is that PCM is usually only a 2 channel signal and Dolby 5.1 will sound better through the surround sound theater system. I have not found an absolute solution to this yet, but I am willing to not get sound through the lousy TV speakers in order to get top notch sound through the Onkyo.

Solved problem with Yamaha HTR-6040 AV Receiver. My daughter had inadvertently changed the program to "Direct Stereo" mode which allows sources to bypass the decoders and DSP processors so you can listen to 2-Channel PCM and Analog sources. Nothing to decode digital audio in this setting!

Unfortunately only the higher end Onkyo Reciever pass audio over HDMI for sound. 605,705,805,905 exc. Your reciever will carry Video over HDMI but you will need a digital optical cable for sound.

Not sure if this is your fix, but I had what I thought was the same problem. I played with my Onkyo quite a bit ensuring the correct assignments for HDMI, audio and all that stuff. Turns out I neglected to make sure the output devices were properly assigned. Many devices aren't default to output sound over HDMI. I changed the audio out settings on the cable box to HDMI and suddenly the Onkyo worked great. I know, I'm an idiot for not checking that in the first place, but maybe someone out there is having the same trouble as well.

I will try to word it a little better.
Each assignment (DTV/CBL or DVD) should be able to be assigned an audio component, such as Optical DTV/CBL and Optical CD3... and when these inputs are assigned work individually when selected, correct?
However, what happens when you assigned the audio optical positions it only allows one to work, as if there is an override or cancellation happening.

Ideally there should be a similar set up for the additional HDMI slot I would think.
