We have a BPR40 Mag which beeps twice every second regardless of the installation of known good batteries. It emits a low-high beep with a a blinking orange light. We have tried cloning with a normal 3.5mm aux cable which proceeds are normal but after unplugging, goes right back to blinking and beeping. Thanks in advance.

It does sound like the battery is mostly dead. Enough to receive but not enough to transmit.

You either have a bad or defective battery, or the radio is in need of service. Try a battery from a known good unit and see if the problem disappears. If so, simply replace the battery. Otherwise, your radio will need serviced by a Motorola dealer capable of repairing the AXU style radio. (typical flat rate repair on this style unit is $69)
