If a drop of water passes through the system and causes a momentary flameout condition, the photocell tells the control board to shut down- and it does. The photocell has done it's job. The ignitor only gets red for the first 5 seconds of burn-time, then the flame keeps itself going, at least until the water passes. Since water doesn't burn the flame goes out and there is nothing to restart the flame.

Htr shuts off after awhile and won't come back on till it's cooled down

I had the same problem with my heater. It was a cracked fuel line. I replaced the rubber hoses. On mine there was a pick up hose and a feed hose. They were dry cracked. Works great now. Hope that helps you out.
