I have a 2001 Yamaha XL700Z Waverunner. The compression on both cylinders is about 120, it starts and runs fine - dry. Won't quite idle, but I can start it and rev it up fine (for a short period, of course). However, as soon as it gets in the water, it will barely run - it will start and sputter and you cannot get it to run more than a few seconds or rev up. Take it back out, let it dry, starts & revs fine. It is not getting any water in the casing that I can tell, its almost as if water is getting something wet through the cooling system that I cannot see?

You should measure the combustion ratio.Maybe piston rings failed.

if it runs on starting fluid then stalls then its not getting gas. try cleaning all of the carb jets.

ALWAYS have a fire extinguisher on hand when working on carburetors.
Remove the water trap bowl at the bottom of the petcock, (gas valve). Is there any water or trash in the bowl? Drain a cup of gas from the tank. Is there any water or trash in the cup? Dump it, clean it and re-mount it, ( not all bikes have a water trap bowl ).

Drain the carburetor. There should be a screw on the lower side of the carb float bowl. Remove the screw then replace it after the fuel drains. Turn the gas back on and wait a minute for the carb to fill with gas. Install a new stock NGK spark plug and try to start the engine. If the bike doesn't start and run properly then shut off the gas and remove the carburetor from the engine.

Remove the float bowl and clean the entire carb with a spray carb cleaner from the auto parts store. Wear protective goggles to avoid getting spray in your eyes. Spray into all the little airways and fittings in the carb.
Before putting the slide back in the throat of the carb, move the clip on the jet needle one notch lower. Put the rest of the carb back together, clean the air filter and install the carb. Let the float bowl fill then start the engine. This process should get you back on the road.

what is it idle at? how much? remove your seat check air filter if is black oily remove it and see if that fixes your problem you may want to change your spark plugs as well # one cylinder may be starting to foul the new yamahas are the worst for fouling plugs use a cr8eb instead of the cr9eb the 8s are hotter and work better try those and let me know thank you

sounds like the coil,as the 5 minutes it needs to cool down,the primary or secondary winding insulation has broken down.

Check cylinder compressions, this ski will overheat if one side is low. Thus is step one, if ok and within 10% of each other, verify the exhaust isn't clogged with sand from "beaching" third verify the crank seals are not leaning the Mix causing an overheat. Obviously check the impeller housing to exhaust line isnt clogged, disconnecting the thermal sensor is asking for a top end rebuild which is about 500.00 they are designed to reduce revs and alternate spark to the cylinders once 200 degrees is reached.

Have you done a compression test on all cylinders? My guess is you have a dead cylinder (no oil to one or more cylinders causing loss of power). If the compression test passes (all cylinders equal and higher than 100-110 psi) you have a restricted exhaust from a failed catalytic converter that has broken apart.
