Your battery is almost certainly flat.
When you start the engine, the starter motor takes a large bite of power out of the battery. It takes a long time to put that power back.
So, you tried to start with remote start and it did'nt fire up. This took a big bite.
Then you started manually. This took another big bite.
The engine started though, and the alternator began the mamoth task of putting two start attempts worth of power back into the battery.
After 5 minuites, you interupted the alternator and switched off.
Now the battery will be really ill!
You really need to get a jump start from a vehicle with a battery which is about as big as yours.
Connect the leads from the good battery to yours, making sure that the donor vehicle is running. Then walk away and have a coffee. Come back and try your truck again. It should start ok.
If your battery has done this even once, can it be trusted again? If its more than 3 years old, get a new one fitted.

Are bi-directional remote star ts ok im thinking
This depends on the brand you are installing. I didn;t like them at first but a 2 way system is way better. It actually lets you know what is going on with your vehicle. I would recomment Auto Start TS-2471 easy to install and program and they work very well with few problems.

1. Activate the "Automatic Answer" in the headset profile of your cellphone and set the ringing volume to "Mute"
2. Short-circuit the left middle and right pins on the bottom of the mobile phone with all connections touching each other this will activate profile "Headset".
If you cant do this just keep your earphone connected to mobile.
3. Now place it under a table in a room and call it. Now you can use your phone for checking out what people are talking about in a room. Just call on your phone.
4. The phone receives the call without ringing and you can listen to what people are saying.

I have a 99 cougar
The PATS system is incorporated internally of the computer , unfortunately it cannot be disabled. I had a 98 Taurus that would act up similar to yours, it ended up being a loose connection in the fuse/relay box right next to the battery. I inadvertantly hit the fuse box while testing and got power back. Also the theft light should come on normally for about three seconds then go out, if there is a PATS failure, it will flash rapidly. Try tapping on the fuse box next to the battery and see if it will start.
------ Another possibility a PATS system (passive anti theft system). There is an electronic device in the key that communicates with the power train control module (PCM) to allow the car to start. The signals are relayed through a device in the steering column that may be malfunctioning in this car.No recoding will not be necessary but you could use a "hardwired command start module" to permenently bypass PATS if you are crafty with your wiring. For this you will need two good keys. You can even install a toggle switch to this module and hide it as a very inexspensive antitheft device.
The transceiver is easy to replace.
1. Remove the plastic parts around the steering column
2. remove the lock cylinder. Put the key in and turn it to run and push in on the retaining pin with a punch or similar tool and pull the cylinder out.
3. remove one screw and remove the transceiver and disconnect the wiring connecter. The transceiver sits in the hole the lock cylinder goes in.
4. install the new one and put it back together.

SECURILOCK ACTIVATED 99 TAURUS
your starter wire is red with light blue, If it was me I would double check all your wires or have a freind, sometimes you overlook things, ther is no rest for the securlock other than dissconect the neg terminal on the battery for 30 sec with the door open
