Try running the Check Disk Utility.

To run the check disk utility you will need a repair disc ora operating system disc. Put the disc in the cd drive and boot fromit. You want to get to the Dos Command Prompt (Black screen with whiteletters) and type the following command: chkdsk /r
Check disk will run well over an hour or two and you will notice thepercentages going from high to low, this is normal. Let it run tocompletion. Then reboot machine.

If check disk fails to solve your problem you might have to reinstall windows.Try doing a Repair Install that way you don't loose your data, documents, music, pictures, videos or programs.

In windows xp you get to the dos command prompt by selecting R for repair whenthe options appear.

In Vista and Windows 7 you want to get to the recoveryconsole and look down at the bottom of the window for the Dos Command.

To access the System Restore Gui from command prompt you will need to type in rstrui.exe

Other Thoughts
If you are experiencing Boot issues you will need to install a boot manager. If your system is missing a file or a file is broken, you may need to replace that file with a working version that's compatible with your OS Version.

An Amber blinking power button indicates a low voltage problem. This can be caused by a defective power supply or a defective motherboard.
Remove any PCI cards like modem, video card, sound card, etc... Remove the memory modules and disconnect cables to CD/DVD drives. Look at the USB ports to see if any are damaged.

It has a Windows file missing (and usually many others). The most common reason is hard disk failure. When Windows files just start to disappear, it is usually a sign that the drive is dying. It can also be caused by virus activity, but it is rare if you have a good antivirus package. It would pay to get the hard disk checked.
