How do you fix density shutter error and sensor calibration error on OKI C9650 Printer
The shutter protects the density sensors and keeps the windows on the sensors clean, until they wear out. Replace the shutter assy (part number 42755401) and clean the sensor windows.
If this doesn't solve the problem, you may be at the beginning stages of a broken gear for the top cover mechanism that protects the LED printheads when the cover is open. As a test, you can remove the 4 black protective covers from the printheads and see if your machine will calibrate itself. If it does, I recommend leaving the protectors off and just be extra careful of the LED printheads when you change toners...

Reset waste toner count
The only ways to reset the count:
1: replace the waste toner bottle with a brand new one.
2: thoroughly clean all the waste toner out of the bottle(requires disassembly and reassembly - making sure you get all the springs and parts back in right)
The waste toner bottle is relatively inexpensive, so I would just recommend doing that. Cleaning out the bottle is extremely messy.

The top cover mechanism that protects your LED heads has broken gears that operate the protection shields. As a test, you can remove the 4 black shields from the LED printheads and see if the printer now prints correctly. If that fixes it, then I recommend leaving the machine that way as replacing the entire top cover is the solution...very expensive if it is still available to purchase.

Oki c9650 paper jam
I would recommend removing all paper trays and opening any hatches that are not screwed down. With this done please check the machine thoroughly and hopefully you will spot the paper in question.
Please bear in mind that even small scraps of paper stuck in the printer can cause this error if they are covering a key sensor.
Once you are confident the offending paper has been removed just closing all doors and replacing the paper trays should make your printer check for paper again (although some models will require you to indicate the jam has been removed).
