Does the pedal feel normal? If it goes to the floor with no resistance you still have air in the hydraulic system. A fool proof, one person method is to attach a piece of rubber tubing (like a foot or so of vacuum hose) over the bleeder screw, open it about one full turn, put the other end of the hose in a container of brake fluid making sure the end is submerged, fill the master cylinder and pump the pedal slowly until the m/c is 3/4's empty. Refill it and do this 2 more times. This works on any system every time. If you slave cylinder still doesn't work you may have defective parts.

Are you disarming the system with a remote or disabling by inserting the key. On some vehicles you may have a remote control key fob and a master key that works with no buttons, it is a straightforward key with no buttons that temporarily disarms the vehicles alarm for use, it does not fully disarm. When the alarm system is armed through the remote it can only be disarmed through the remote via the transmisson of a coded signal. Have you got these 2 different kinds of keys?
