This happens to us all the time. Here is the note I keep on how to fix it quickly:
When tray gets messed up, the drive wheel (with pegs that interlock with pegs on the tray) needs to be such that the tray slides in and out freely. Push tray all the way in. Turn on.

How to use the Yamaha AV Receiver Remote for the DV-C6480 MD-DVD
If I understand you issue correctly you have tried to enter a code for the HTR5550 that would allow you to control your DVC6480. Per your user manual I would choose one of the codes that they give you for the MD recorder. Per the back of the manual these codes would either 0024, 0394, 0404. You then state that it doesn't provide the capability to control the DV-C6480. I take this to mean that none of the codes you try actually works with the DV-C6480. You've come up against one of the odder items in the world of programmable remotes. When the manufacturer produces their programmable remotes they have to choose where to draw the line when it comes to the equipment they will support. Unfortunately the manufactures time difference between the amp and high end DVD player of yours was so great that they did not build in support for the DV-C6480. Many of the programmable remotes out there will allow you to do a "code scan" to see if the remote will generate a code that will run any units that are not listed in their manuals. Yamaha chose not to build in that feature in their remote.
The only thing that you can do at this point is look at one of the higher end universal remotes, such as the Logitech Harmony remotes, that are programmable for a broader base of units.

I had the same problem and found that the motor that spins the cd so it can be read would start and stop. I opened the case removed the assembly with the motor and placed a drop of 3in1 lightweight oil on the shaft of the motor ran it a few times and now it works perfectly fine. i think this means it is dying. mine started to skip and then promptly stopped reading the disks too. i was told it may be the optical lense and it may be better to buy a new one than have it fixed. my problem now is that i can't find a replacement that is not upconvert (i see no difference in the component cables vs. hdmi). i am sad to lose this player. love it.
