This sounds like a RAM problem. When a game is loading, it writes a lot of game data and textures to RAM so they can be called upon quickly. If your RAM space runs out during gameplay, FPS will take a severe hit due to data having to be loaded from the hard drive (typically thousands of times slower). This will continue until the game is able to load what it needs back into RAM, at which point the game will speed up again until it again runs out of RAM. If you only have one or two GB of RAM, adding more will solve your problem.
If you have enough RAM (at least 3 GB) then try closing all background programs and processes that you aren't using. Be careful with closing processes through Task Manager; only close them if you know what they are. A process's function can generally be found by Googling the process name. Task Manager can be accessed by right-clicking on the Taskbar, and clicking on Start Task Manager.
