I jump started my 96 thundercat with a halford's jump start box and when i take the leads off it starts to run badly why would it do that?

sounds like the jump starter is supplying regulated power to the spark generator/distributor, without this smoothed power the alternator is feeding unregulated to it.... placing a good battery across the terminals after jump starting should prevent this mis-firing fault.

2011 1100 cc Arctic Cat that stalls when coming to a stop. Doesn't do it all the times. Then starts right back up. Also backfires once in a while when you let the gas off.

The back fireing is common, but check the bushings in your drive clutch, when the inner goes bad,the clutch will not totally disingauge causing the sled to stall.
