pull the spark plugs and see if they look like there burnning the same if so then i dought its a spark issue and if it was in the lower unit u wouldnt here a loud anything it sounds like a rod bearing i have had the same thing happen to several yamahas under a load
What causes my outboard motor to keep cutting out on one cylinder?
When a motor temporarily drops a cylinder and it comes back, the problem is usually electrical. If the plugs are known to be good, checking all of the wiring connections for tightness and corrosion would be next. This includes the wire connector inside the spark plug boot. If it has points style ignition, a bad condenser or dirty/misadjusted points will cause a bad miss to. Older motors from the 50's and 60's can have the coils insulation crack and leak high voltage to the mag plate or fail completely. Testing the secondary windings with an ohm meter will let you know if the coil is still useable or not. Here's a cracked and leaking coil on a running 70's Evinrude 20 horse and some bad coils under a flywheel.
