Honeywell Programmable Thermostat Heater "keeps shutting" Questions

I have a honeywell Chronotherm IV plus, and the heat wont shut off. Even when I shut down both the AC and the Heat the fan will continue to run. The unit gets so hot that is smells like it is burning.
