I have 88 sportster and I tore it all apart over winter and now that its back together I am not getting fire everything works but the spark any thoughts

your starter plunger is sticking you can take it apart and lube it or drill a small hole in the side case big enough to get a skinny screw driver trough lube through that hole and work the plunger back and forth make shure you dissconnect battery first

I own several Sportys ( 1962 , 1988 , 1999 and a 2004)
are you refering to the exhaust restriction ( baffels) in the mufflers?
Are you sure it is a 1340 and not a 1200? Most Sporties that have the displacement bumped up started life as a 883 and were bumped to a 1200. That involved new pistons and cylinders, and related gaskets and tuning, that's about it.
check your ignition fuses but i think your problem is between your module and ignition switch if you got safty switches on there any one of them can cause that also.
