You may need to adjust your clutch as it sounds like it's not releasing all the way. The way to test this is to put the transmission in low gear, pull the clutch lever in, and start the engine. If the bike tries to move forward, the clutch is not releasing all the way.

Follow the clutch cable down until you find the bellows type cover that protects the cable adjuster. Loosen the lock nut and turn the adjuster all the way in.

Now, take the derby cover off and you'll see a screw with a locknut on it. Loosen the locknut. Turn the screw inwards until you feel a resistance. Do not force the screw, simply turn it inwards until you feel the resistance. Then, back it off 1/2 turn and lock the lock nut down. Reinstall the derby cover.

Go back to the cable and adjust the cable adjuster outwards until you have about 1/8" freeplay at the lever. See if that helps,

I have a 99 vw beetle 2.0 and it will not shift until it is over 4000 rpm if it is in drive and I accelarate to 3000 or 3500 and stay it won't shift up no matter how long I hold it there, then if I go over...

Sorry to tell you, but your model Beetle is famous for transmission problems. Google 99 Beetle transmission and you will see. I think it is a dealer only job too.

First gear hits hard to second gear

I have an newer Sienna with a similar issue. In mine there seems to be a lag up shifting and then the shift happens. I believe there is a program upgrade at the dealership which can eliminate this

89 jeep shifting at high rpm never hits over drive

Check to make sure that you somehow did not disconnect or move any linkage that goes from the carburetor (or injection air inlet if you have f/i) to the transmission. on many vehicles this linkage controls internal trans pressure and can influence shift points and application harshness. Your post indicates that you were sleeping when you changed the filter...Don't work on cars unless you are awake!!!
PS: If you have f/i, you would have to be underneath the car...did you somehow cut a wire or catch trans linkage when lifting it?

Trans is punching

the car has a computer that learns it's shift pattern.disconnect the battery for a while and it should enable it to relearn shift patterns.
