Why do the three white wires from stator to rectifier keep melting on my 2000 yamaha yzfr6

I put a new stator and rectifier on my r6 because the three wite wires were melted from rectifier to stator. with the new parts on it is still doing it. the batterry is charging but it is at 11.8 volts idleing and close to 14 at 5000 rpm i have checked and cleaned all connections under the seat and gas tank, i ran a ground from the frame to the battery because it didnot have one. i dont know what else to do some one please help,thanks

Disconnect the wire connections and OHM them out to ground. If you have a short to ground the wires will melt.

How do i wire from stator to rectifier what are the order of the wires to the plugs

it shouldnt matter if the connector has only 3 pins...there are three primary windings on the schematics, and anyway you hook it up you should have an ohm reading between any two wires of 0.1 to 1.0 ohms..please check this out before you hook it up...if you have an open... the stator/alternator windings are bad, and if its got high resistance on any of the different combinations of wires.. its also bad. I had to rewire mine twice on my "cbr" because the connectors were melted and chared up. I replaced all the pins on the stator and rectifier and it worked for about a month and it did it again, so i rang the wires to the stator and it was good, so i changed the rectifier out and has been working fine now. hope you find this helpful.

My speedometer on my 2000 yamaha r6 doesnt work

broken cable if your style bike has that style system, the cable that attaches to the axle shired off, i"ve had that stripped out also before and had to replace it.

I got a stator from rick,s motorsport electrics for my 2000 yamah

YES, it matters were each wire connects. The wires are normally color coded, red to red, brown to brown etc.. Can't you just match what the old wire positions were? Take the stator back to Rick's along with a color coded drawing of the connector wires on the bike. Have them give you directions. That way they can't say you did something wrong.
