Can't bolt jack shaft back to starter after replacing starter

This could be several things. Did you replace the complete starter or did you "rebuild" the starter? If you got a rebuild or rebuilt the starter yourself, the "overrunning clutch" may not be installed correcly or it's bad.
Did you get the coupling that goes between the starter and the jack shaft has to go on in a particular direction. There is a snap ring on the inside of the the coupling. The goes in with the tapered end towards the starter.

you need to take off the primary cover on the left side . there will be a bolt holding the starter drive gear..you need to remove it to get the starter off. you will also need to buy a primary gasket and primary fluid..any more questions feel free to ask me..chop

Yes, you must take the jackshaft loose from the starter. Disconnect the battery. Drain and remove the primary cover. Just above the clutch, you'll see the jackshaft. Remove the small bolt and remove the jackshaft. When removing the jackshaft, there's a coupler inside the inner primary. This coupler goes in in a particular way. Mark the coupler as to how it came out. The tapered end goes inwards but mark it to make sure. When reinstalling the jackshaft use a new locktab on the small bolt and a drop of Loctite 242 (medium blue) to make sure it doesn't come loose. Torque it to 7-9 foot pounds.

If your starter clicks and you can hear the starter motor spinning but the engine is not turning over, your starter clutch, sometimes called the "overrunning clutch", is bad.
