I've got an 2004 R1
This is not a tough fix. What has happened is the clutch plates are "stuck" together. Not uncommon when a bike sits for a while. Real easy fix and does not require taking anything apart.
Here you go, and I know this sounds funny but this works and will save you lots of anguish and $$$$. Simply put the bike up against a firm wall with the front tire against it. Put the bike I neutral and start the bike. Pull the clutch in the raise the RPM's to about 3000 - 4000, then put it into first gear. The bike will jump, thats why you put it against the wall, and this will break the clutch lose. You may have to do it a couple of times but you will break it free. The other way to fix this, if you want to be real technical, is to remove the clutch cover, remove the clutch springs which will give you access to the plates by removing the outer cover. Now you simply need to pull out the plates, they will be stuck together, and simply break them lose and clean them off and reinstall them. Make sure you replace the clutch cover gasket or you will have problems.
Personally I'd chose the first recommendation, I have done it hundreds of times for customers and saved them lots of money.

R1 engine number
it could have a different engine put in it that doesn't register or they could have put new cases on that engine in that case they would be blank. but numbers should be on the right side engine case.

I dont think that you are doing anything wrong. Your bike has a side stand safety switch. the switch is designed to cut the engine if you put it in gear while the side stand is down or it thinks that the side stand is down. There is also a clutch lever switch that allow you to start the bike in gear while the clutch is pulled in. I would check the side stand switch first and make sure that the side stand is lifting all the way when you flip it up. If the stand is bent or dry, corroded it may not be activating the switch properly.
Next you should check the clutch lever switch. Make sure that the connector is plugged in properly. Also look underneath the lever and you can check the plunger for the switch to make sure it is moving freely.
If you have recently added different levers or a sidestand this can be the problem. somne of the aftermarket parts have to be worked on in order to get the switches acting properly.

Rear brake switch sticking
Hi, There should be a spring that pulls the lever back up when you remove your foot. It might be missing or broken. You might also have a mal adjusted switch that activates the brake light. it should be located near the pivot bolt for the brake lever. There is also a switch on the front brake lever. That might need adjusting or replacement.

Gas coming out air filter
Hi, is the engine running? cranking? Most often this is a sign of a bad intake valve. Best place to start is to do a compression test.
Oil in radiator
Hi, no a bad oil cooler will not do that. You might have a bad head gasket or a crack in the cylinders.
Cranks but will not start
Spray some starting fluid in the airbox inlet while cranking the engine with the throttle open. If it starts for a few seconds, your problem is with the fuel. If it does not fire still, You need to check for spark at the spark plugs
Where to connect jumper cables properly
On the good battery, connect the jumpers to the positive and negative battery terminals. On the bad battery (or bike), connect the positive jumper to the positive terminal of the battery and the negative to a bolt on the engine.
Radiator fans not working
disconnect the electrical wires going to the fan. Get two wires and hook them to the fan and then touch the wires to a car battery. Testing the fan is a good first test and it's easy to do.
