Battery dies overnight
I would look at how old your battery is. It is either dead or not fully charged. You can take this to an auto store and they will hook it up and tell you if it is dead or just not completely charged.
Hard starting cold
valve timing is off, when you set timing did you turn it over by hand then four times to make sure the timing marks all were correct

Yes, it can be changed - hold the RESET button (bottom right) pressed for 5 seconds. The procedure is mentioned in the Owner's Manual, at page 11. But this works only if the scooter is a model made for UK or South Africa, otherwise there is a single speed indicator setting and to change it a new firmware will have to be loaded, by a dealer.

Try draining the carburetor. Water may have built up in the float bowl. Install a new spark plug.If draining and a new plug dobn't help, remove the carb then remove the float bowl and clean the carb with spray carb cleaner.

sounds like an air vent issue in the fuel system. if no air can get in no fuel can get out. next time take the fuel cap off and see if you hear a whooshing sound. if you do, you found the problem.

The upper windy noise, I would keep an eye on but the tapping noise sounds more seriouse.
I would purchase some Slick50 to add to the oils. They do a special grade for particular bike engines and it will ensure you minimise the wear.
I take it this noise has happened recently or has it been getting worse over a few thousand miles or so?
If it has just happened it may be piston slap if it it there at all times or if loudest on the over run little end bearings.
When you are able, check the compression and take the top off to examine the pistons, (broken rings) and bearings.

Where is the rectifier located on my 2004 suzuki katana 600
Behind the radiator on the left side. It is the device with cooling fins, even though the electronic parts are embedded in rubber paste.The location isn't ideal and sudden defects leave people stranded so what people do is relocate the regulator/rectifier to a cooler place. Perhaps to the air inlet, under the air filter. Follow the three, mostly, yellow cables that originate from the stator when you don't find it behind the radiator.

Why my Suzuki TF 125 losses power in the midway? What are the causes for such loss of power?
What do you mean by "Midway"? How old is this motorbike? What exactly did you do to clean the carburettor? Is it a new spark plug and a new, clean air filter? Did you empty the fuel tank to remove the fuel tap to clean the filter on the inside of the tap?
Is it doing anything else? Things like - is it hard to start, has heavier exhaust smoke or it has a rough and uneven idle.

Bypass immobilizer on 2007 Suzuki R6
You can't, the computerized system is in place to stop exactly what you are trying to do, Steal the bike without the correct credentials. You can't reprogram or over-ride the computer. You need a bike electrician.
