Had that problem last year and it ended up being a loose ground on the engine side... try cleaning up your contacts on the battery and on the motor... every time the sifter cable moved on my engine it would bump the ground.

Check the ignition relay, because it may have overheated and gone faulty. If you can hear it click when you press the ignition button but the starter doesn't operate then the relay could be faulty.

Check the feed wire that goes to the fuse block to see if it has power. There should be a main fuse somewhere close to the fuse box.

As it is a vx engine going into a vs frame Suzuki may have used a different wiring harness to allow for differences in engine layout and the electronics fitted.
Is the engine the same age as the frame it's going into? Age differences can also affect the wiring layout.
You will need a wiring diagram for your bike and a separate one for the replacement engine. You will need the layout of the engine sensors as well.

Could be a number of things. My first question is when was the last time it was serviced ? Second, ( this might be the obvious ) are you down shifting to a low enough gear ? Is this the only symptom that you are experiencing, or does it back fire or hard to start ? First things I would investigate : 1. Air Filter. 2. Bad Gas / dirty Carb. . 3. Spark plug 4. intake gasket. 5. Charging system. (i.e. Stator, rectifier / Battery). If none of these help, it may be a more serious issue.
