I'm afraid you do need a special set of tools for this engine - they lock the engine and time it up accurately, you cant do without I'm afraid.

what do you mean which pistons if its the main pistons then start at tds which is marked on the timing wheel and there should be a notch on the cylinder head pully wheel for the timing belt to go around unless you have a timing gun or other timing m/c i wouldent bother doing it your self or get it as good as it gets them take it and get the timming done

- Ignition timing being off will cause your engine to be inefficient, making less power (firing too early or firing too late) and will eventually result in things like fouling, burned valves, etc.
- Valve timing being off can be more of a pain, in that it could result in the TDC timing going bad (this happened to my '98 contour-the pistons punched the valves and bent them) My example car used a timing belt, where the tensioner spring broke, causing the cams to jump time, leaving them open and bam. Dead engine. Your truck has a chain, making my example unlikely, BUT you do have something called variable valve timing which if that system is going bad, you could end up causing similar damage.
Bottom line really, is without the codes that they found, reading the waveforms, and running compression/sniffer tests (to check VVT system) further digging will require more info. If the truck is under warranty, take it in.

The problem now is seeing as to you have taken off the belt any attempt to turn the cam shaft or crank shaft will result in bent valves. What you have to do is to loosen off or remove the cam shaft to allow the valves to seat out of the way while you turn the crankshaft to get the right location for the timing marks. Then position the cam shaft with the timing mark in the right place and tighten it down. If you have already turned something then expect to have to pull the head to replace bent valves
