A flashing check engine light usually means an engine misfire. It's possible that you got a bad batch of gas, was it a discount gas station? I would avoid driving the car past 4000 RPM until you can get some good gas in your tank so that you do not risk damaging your catalytic converter.

Sounds like an intake manifold leak. Once the manifold gets hot the gasket leaks. I would check that first and the head gasket second. Are you getting any smoke, hesitation at all?
