This may not be a transmission related problem, it sounds more like an ignition misfire, have the plugs and plug wires ever been replaced? I would suspect the problems lie there. If you install new plug wires make sure you route them and loom them up in the plastic plug wire clips exactly as from the factory or you can have more problems with cross fire.
the fan kicks on at about 212 degrees, it should run about 195 to 200 degrees. if its hotter then this you have to change the thermostat. I have a 3.1 v6 and it runs a line or two past the half, all warmed up. hope this helps!!
did you try your reset button.these cars have a reset in the fuse box,located between the drivers door and dash after you pop that panel off just turn your key on then shut it off turn it right back on and hold the reset button first you will hear all the normal sounds.but dont let off the button till you hear the chimes.this is the same as when you have to reset you change oil light
