Running low on fuel is a great way to damage the fuel pump. Low fuel pump pressure can cause the misfires you're seeing. Get a fuel pressure and fuel volume test done to see if the fuel pump is performing properly.
Misfires are caused by loss of either spark, gas, or compression. Most likely you have lost gas. Spark is normal? Compression is probably okay. Check your fuel pressure-especially when it has stalled and won't restart.

mcdevito75 here, Could be a worn timeing belt, a crankshaft position sensor. Have your local shop check it out.

Have you had somebody clear the codes after you installed the parts.If not the codes have to be erased by using a scan tool.
