There is a timing mark on the timing cover that lines up with the mark on the crank pulley (i believe the mark is above the white dot on the crank) then on the 2 gears up top, there are lines that should line up horizontally with the top of the timing cover.

Can I time the engine without taking the bottom pulley off?? If so is the middle mark on the pulley TDC? (1994 Honda Civic DX 1.5liter single overhead cam)

You should remove the Crankshaft Pulley, because you have to remove the Timing Belt Cover to remove the belt, adjust tension, and line up the Timing Marks.
