I have a 2004 Lincoln LS,disconnect the negative battery for 10 minutes, then connect cable back, when you open driver side door alarm will go off, insert key in ignition and alarm will go off.Get in car, lock all doors and windows, turn key to the right 8 times quickly, then doors will unlock, then quickly push any button on key fob.
Try jump starting, charging or at least testing the battery. I had a similar problem when I first got the car off the lot. It had been sitting a while in the cold so when I test drove it they jumped it and it started. I kept it running for 10 minutes after the test drive and it started again to get it off the lot. I got it home and it wouldn't start. It had enough juice to have the lights, alarm and things like that to go, but not enough to get the car to turn over. Whenever I tried, it would make the alarm go off. Give it a try, hopefully thats all it is
The V8 LS does have a history of timing chain tensioners bleeding down and causing a rattle as you describe. Make sure the oil filter you are using has a anti drain back valve. New tensioners are very labor intensive to install. Lincoln has no recalls for this problem hopefully you have some extended warranty to help with the cost of this repair.
I own a 2004 LS. You didn't get water into the PCM,because of rain or anything else. The PCM is behind the glove box, only the connectors are in the engine compartment and their under the housing for the cabin filter. They won't even get wet from rain.
The battery could fail any time, after say three years, for any reason.
Don't know about warranty, ordered mine from factory in 03.
