There is no convertible top that doesn't do this. This is caused by the spring action of the tops fabric, pull it down and and latch it, if you can't do that then the top cloth has shrunk and you will need the top replaced.

This could be lower control arm bushings or the ball joint. You can spray lube the control arm bushings, This may take a few times to get rid of the noise. The ball joint on yours probably doesn't have a grease fitting from the factory. So this will have to be replaced.
Check the waterpump and thermostat. When the waterpump doesn't turn, engine heat is not transported to the radiator. When the thermostat doesn't open once warm the same happens - no engine cooling.
The radiator should be hot op top and cooler at the bottom. If it's cold allover then there's no cooling fluid transport
The micro switches for the hard top latches are bad and not sending a closed signal to the control module. When they stop working the control module doesn't know the top is closed so it doesn't raise the windows. Those micro switches are known to go bad. I have changed quite a few of them before.
Definitely check your fluid level in your radiator. Top it off all the way. I've seen that happen multiple times on cars that were low on anti-freeze. If that doesn't work try replacing your thermostat. It's cheap and the easiest place to start if topping off the fluid doesn't get you fixed up.
