If you replaced the whole engine wire harness,make sure all connectors are hooked up , if they ok ,check MAP sensor and temp. sensor .it might be your problem.If possible swap them with known good used ones, or just try to disconnect it and see if it runs any better.
your problem is in your throttle sensor that controls the idle it is located right behind your intake and it has two screws that mounts it i am almost positive that this is where your problem is comig from
When you add something like a CAI, you change the dynamics of the engine. The computer is constantly monitoring the fuel, air, heat, etc ratios. You are playing with years and years of engineering that went into the car. You will probably need to get the computer reprogrammed to accomidate the modification.
