The power windows stopped going up and down to all the windows, from all switches, including master switch. I checked relay #2 under the steering wheel, and it was fine. I replaced the power windows master and sprayed the connectors with cleaners, but to no avail. The power locks and mirrors work fine. Sometimes the windows would all of a sudden work from all window switches, but then the won't. I check for loose wiring in the rubber boot harness attached ti the side of door, but none were loose. Please help!
Did you check for battery voltage at the switch , with a volt meter before you replaced the main driver door switch ? Maybe you'll want to take this to pro ,instead of just replacing parts !

There may be a relay or perhaps a switch to replace in the panel that houses the window switches on the driver's door. That panel comes off by prying it up from around the switches. You will see all the wires and perhaps the relay to replace when you pull it away from the door itself. The switches should simply unplug and you can replace whatever looks burned out.

The power window system operates under the control of the accessory delay relay. For early build vehicles, the GEM will energize the relay to provide power to the power window system. For late build vehicles, the ICM(instrument cluster module) will energize the relay to provide power to the power window system.
Now it does not state the build date cut off in shop manual. So if it is an early build Fuse No.6(60amp) in Battery junction box feeds a circuit breaker that mounts under the hood on the fender apron at the firewall on driver's side(wire colors will be BK/WH and YE/LG).Then it feeds the switch side of the accessory delay relay in the Central junction box. Fuse 17(15amp) in the central junction box feeds the switch side of this relay.
The late build system is the same except instead of the circuit breaker on the left fender apron it uses fuse no. 47(30amp) in the battery junction box.
Now you can go to this website and pick owner guide on left task bar,input your vehicle info and pick get owner guide. Then pick the 6th owner guide printing and go to page 210 for the accessory delay relay location. You will see all the fuse information starts on page 207 thur 216.

Are you confirmed that its a power problem to sunroof so its not working.Because in 1999 Mercury Cougar and 2000 Mercury Cougar model there is problem with sunroof assemblies.There is a plastic piece which gets cracked and sunroof stops working.To understand the design flaws in the sunroof, you first need to understand how the transport mechanism in the sunroof works. The sunroof is moved along its tracks by two arms. Each of those arms is attached to a metal guide that moves inside the track, controlling the sunroof tilt and its position on the track. Each of the metal guides is connected to the gears that are driven by the sunroof motor. In the 1999 and 2000 Mercury Cougar, those metal guides are each connected to the gears by a small piece of plastic. (Yes, a piece of plastic.) Window fuse's and relay's may be up under driver or passenger side dash or behind glove box, under the hood and even under the seats, and finally on the ends of the dash. All passenger power windows and locks are controlled thru and get power from the master control switch on the drivers door.
Drivers door window gets used the most so it could be the motor, window switch, relay or fuse.
Could also be a broken wire in the rubber boot going from the door to the body. You will have to eliminate each till you find the culprit. Check that all switches return to neutral when released.
The motor and the relay are the most likely to cause this problem. Try swapping the relay with a working window relay. If it still doesn't work, remove the door panel and remove the window motor.
Turn the motor shaft in both directions by hand several turns. Then plug the motor in and see if the switch will now run the motor. Sometimes that's all it takes to get it working again. I have had to do this with brand new motors. If voltage is not present at the motor connector, either a bad switch or a broken wire exists. Make sure to check for voltage coming to that windows switch. Actually, GM use's a circuit breaker type relay for each window and one fuse for all the circuit breakers.
Try this....
Open the door, turn the key to the ON position without starting the engine and everything that makes noise is off. Lean down placing your ears close to the bottom center of the door or at the speaker grill. Press the window switch UP and DOWN. Listen for the window motor. If heard the drive is damaged. If not heard, turn key off and locate and replace the relay with one of the other window relays. Check window again. If it works now, get a new relay. More often than not, removing the motor and turning it by hand will get it working good as new. I have had to do that with Brand New motors! So try it.
If all has failed, with the door panel still off, check for voltage at the motor connector when pushing the window switch. No voltage means its the switch, especially if its a auto down or up switch.
Check the master window control panel on the driver's door. There is probably a lockout switch. It may have a window outline on one end and the same outline with an "X" over it on the other. Press the outline without the "X" and all your windows should work again. As silly as that sounds, a lot people hit that switch without knowing it. Also, if that switch(lockout) is faulty, none of the windows will work. That happens A LOT!!
